In 1889, Thurston was appointed as the Governor of New South Wales, succeeding Sir John Robertson. His governorship was characterized by a focus on public works and infrastructure development. Thurston oversaw the construction of the Tasman Bridge in Hobart, Tasmania, and the expansion of the Sydney Harbour Bridge. He also played a significant role in the establishment of the Royal Society of New South Wales. Thurston's commitment to education was evident in his support for the establishment of the Sydney Technical College and the University of Sydney. He also advocated for the provision of scholarships for students to study abroad. Sir John Bates Thurston retired from public life in 1895 and passed away on October 28, 1897.
